I'm new to this car, but after moving from a stop into second then taking my foot off the gas, it downshifts into first with a clunk coming from the rear (I'm assuming its the awd rear differential) is this a sign of the transmission being worn, or the rear differential being worn, or is it normal?

Thats normal. My manual does that. You may want to check your carrier bearings attached to the drive shaft.
