WOW, that is crazy so you dont think I fried my ecu?
Hard to say, I would not think so. Relays fail from time to time, could just be as simple as a relay.

Well i was just out there looking and its not that on the passenger side behind the kick pannle. Right behind the frame for the dash, there are 2 little gold boxes that is where the sound is coming from any idea what that is?
 
It could. I have not heard much about 99's caps leaking being a problem though.

Pull the ECU and take the cover off, be careful not to strip the screws, as see if you can see anything wrong or anything smells fishy.
 
Depending what those relays are, yes.

If the relay on the right is the main MFI relay, then yes it could cause the car to shut off or stutter if it's loose, failing, or shorted, If it's dead/shorted it CAN cause the battery to discharge as well.

Cuasing the ECU to reset though - that's not something I'd think it would do with the MFI relay? I'd want to blame that more towards a fault in the ignition system or a bad ground somewhere.

Also, since you got a socketted ECU for the Link - the caps ARE suspect. Socketted ECU's are all from the 95's, so it's something to check. It's easy to overlook the early signs of failure. It's also possible for the caps to start failing BEFORE there are visible signs of damage.

If you aren't familiar with circuit boards and components before you start looking, you could look right at a leaky cap and if it isn't in advanced stages of failure, never notice it. So if you aren't sure you know what to look for, there's no shame getting a second opinion if you know someone good with electronics. Not saying you dont know your way around the pieces, but most people these days who have no reason to learn hardware so no offence intended if you do.
 
The relay on the left is the starter relay. If your car is turning over then I don't think its that relay. Let me make sure I understand what its doing - it'll sound like an old computer clicking away, throws a load of CEL codes, then resets your tune and won't start for a while?
 
I'm retarded - I didn't notice page 2 and 3.
If I remember correctly DSMLink for 2G's had no battery backup for its settings, so if the power to the ECU was lost then it would lose settings. Bad connections under the hood would also cause the other issues you are having. So I would start by making sure the battery terminals are clean and tight. Also check the alternator connections, and engine bay grounds that you can find.
