Knocking with plugs in/quiet without

I bought a 91 Talon from a friend and I'm trying to get it running. I changed the oil and turned the engine over with the fuel pump disconnected to get some oil flow through the engine, it had been sitting for a few months. It turned over easily but was making a semi-loud knocking sound. A friend of mind suggested it sounded like a piston hitting the head, as if he could feel it. Also,there are lots of loose bolts throughout the engine bay, so I'm not ruling it out that something could be hitting the engine externally making it sound like an engine knock. I pulled the valve cover off and removed the plugs and turned it over again. Silent as can be. Put the plugs back in and tried it again, back to knocking. I'm stumped, but I have a few ideas. Anyone else?

I already had the cover off to see if there were any visible valve train issues (rocker arms laying everywhere, broken springs etc), I only removed the plugs out of curiosity. Also, an update. I did a compression check and she registered 140 across the board. Also, with any of the cylinders sealed (leaving any three open) I hear the knock. This engine has had a recent rebuild and ran for a few thousand miles. Looks clean all over, inside and out. I had the oil pan off a week or so ago, and I really wish I wouldve checked the torque on the rods and mains. There are still a lot of loose bolts all around, and I'm hoping its just an accessory or perhaps the brace from the block to the intake making the knock. Strange that it only does it when any random cylinder is making compression.

Turn the crank one way then while watching the pistons rotate it the other way and see if there is a delay between when you start rotating and when the pistons start going the other way. If there is any delay then you quite possibly have bad rod bearings.
